Especially when there are tons of murder ballad or 'I'll punish you for cheating on me' big country songs which seem like a much more natural fit.

Right! That's the thing that I found puzzling—it's not covering any country song this way that's odd, there's a whole tradition of exactly this kind of song, it's just a strange treatment of "Jolene" specifically.

Or maybe if Beyonce sang as Jolene herself, maybe, in a reply song.

Yeah. I can understand why she, specifically, wouldn't want to sing as the other woman (even an other woman who potentially has no idea this guy is even interested in her), but the framing of Jolene as this irresistible show-stopping powerhouse in the original song seems to match up with Beyoncé's general persona much more closely. It'd be more interesting in any case.
